I installed with Windows 11 and everything worked fine. I suspect there's more going on somewhere. Glad you got it resolved!

Does the Beagle Bone have a heartbeat if removed from the Centroid board and powered via the mini USB?

It sure looks like the left side of the C86ACCP may not be seated all the way on the Acorn board. Any chance it's something as simple as that?

Are you using the program in Centroid's tech bulletin to do hard stop homing? It looks like homing should only start after the first enable signal from the controller after everything is powered up.
