After I initially measure zref and then measure tool height offsets I then run some gcode programs. If I later want to add some tools to the tool library I notice that the zref value on the tool offsets page has changed. Is this correct?
Another question is should the tool offsets be measured using machine coordinates or wcs (g54) or does it matter?

If, after setting Z Reference and measuring tools, you then go to the Part Setup screen and change the Z axis part zero location, then when you go back to the Offset Library you will see a different number next to "Z Ref".
This is correct, and it is because the Z Reference location actually did not change. The control stores and maintains Z Reference as a Machine Coordinates position, but it displays it relative to Part Zero.
As long as the surface that you will be measuring tools on has not moved, you can measure additional tools there without resetting Z Reference.
It does not matter whether you have the DRO in local WCS coordinates or Machine coordinates when you measure tools. The control does the same calculations internally, without reference to the DRO display.
