Are there any problems running Acorn using Windows 11 IOT.
I'm thinking about replacing my CNC control PC and had some advice to use the IOT version of Windows that does not have a lot of unnecessary software build in.

Centroid CNC12 Software supports Windows 10/11, in Home or Pro iterations.
What is "unnecessary" is often a matter of what you plan on running, and even if Centroid doesn't use a feature today doesn't mean it won't use that feature in a future update.
