It looks like the stages for jogging the first two axes have gone missing from your PLC program.
Assuming it came from the factory that way, that would be a question for Allin1Chris.
...I've barely heard of stages so I've got some work to do. I have a month to research that. Is there a tool/app that is used to help understand what a PLC does? I have a Centroid PLC manual.
Does Updating the software and selecting the same PLC overwrite the original PLC I don't recall getting a separate PLC, I just selected the Hardinge version in the list. At this point I haven't loaded a new version of CNC12, but I did reinstall it.
I'm gone for a month I'll be back into focus in November
I would suggest using the transformer and rectifier bridge rather than directly rectified 120 VAC because it was working before and it gives you more margin for error. See this post for more details.

Bad news, cncsnw is right they are missing.
Good News, I have a corrected version of the PLC attached and will be available in the next revisions of our software install (V5.07 Rev8+). To Install, extract the contents of my attached .zip into the C:\cnct directory and overwrite files. Powercycle the system after installation. Your Jog Buttons should work properly then.
With the ALLIN1DC/OAK/MPU11 Install, if you choose to use the PLCInstaller, selecting a plc and clicking install will overwrite the plc that was present if any in the cncm or cnct folder.

I mean it would not matter if you overwrote it with an identical PLC but in general, yes. I would however update the PLC from time to time in order to make use of new features or get compatibility with new accessories.

I have been back for a couple days, after being gone for a month. I have reviewed the status of the retrofit and confirmed everything still worked as before. Updated the PLC - Thanks for the files!
My next steps are not exactly defined but I want to get the spindle/VFD under control and connect limit switches. Move the cabinet into a usable position and mock up component placement.
Generally these tasks would be pretty strait forward but, you may recall,, that when I got the machine the control cabinet cables had been severed. This includes the 30 pin cable (Control Cable A) that carries the control signals. I have been researching an optimal way to splice it and using a connector, I have identified some connectors but haven't committed to buying a pair, which could happen this week. Control Cable B,C and D will be no problem to splice. I would like to run 2 inch liquid tight conduit to restrain the cabinet motion and protect wiring so connectors need to fit inside - the 30 pin would be a concern.
The option of replacing that cable seems a bit daunting -I have not found some that doesn't require buying a roll for rather large sums of cash. In the perfect world it would have the same wire colors...yeah. I may consider the option of using separate cables...
I have decided to use the original rolling cabinet, trying to mock up everything in the lower half, this should give me an indication that parts would fit in a 30x24x12 cab, that I could mount on the back.

I'm always going to start cabling type question by saying the cables were cut in about the middle when I received the machine
I am wondering if two runs of conduit were originally run and which cables were in each conduit. Specifically servo power, cables A B C D and XY and Spindle encoder
My mag cab had one conduit on the LH side, I'm pretty sure that the conduit hole on the bottom was not used. Coming into my control cabinet was one Liquid Tite conduit and multiple wires coming in at the bottom and clamped with a product I believe Centroid sells.
Unfortunately my picture does clearly show the cable entry points 8-(
My question is were two conduits or just one run originally?
I'm currently working on the sub panel and plan to get it back in the cab soon but I would like to get the cables that run between cabinets reconnected and in place.
