After homing the machine, with it still sitting at machine zero, mark each of the motor shafts, pulleys, and ballscrew shafts so you can see and verify their rotation angles.

Also measure or mark the linear position of each axis (e.g. with scribe lines from the moving part to a stationary part.

Next time you get a "home differs by nnnn counts" message, check to see which parts of your drive train are back at the previously-marked positions, and which parts are not.
