Limit switches need to appear to be closed, in order for the control software to start the spindle or run automatic cycles.
The limit defeater DIP switches force the inputs closed, regardless of any external connection. They are, therefore one way of satisfying the above requirement when no external switches are actually connected.
The Ctrl-Alt-i inversion feature "inverts" an input, so that closed appears to be open, and open appears to be closed. That is another way of satisfying the closed-limit-input requirement when no switches are connected.
However, if you do both things, then the DIP switch forces the input closed, and Ctrl-Alt-i makes that closed input appear open. That is why it is not working for you.
I recommend reading the CNC12 PLC Diagnostic instructions that Tom linked above, then using Crtl-Alt-i to undo the inversion of inputs 2 - 6.
