- create some pockets using intercon, compare the cuts made by intercon to the fusion360 ones.
machine testing
- put a dial indicator on the machine looks for mechanical issues.

I have the same exact setup. Eventually called Teknic, and they did a remote PC session on my machine and helped me tune the motors better. The autotune did OK for a dual Y machine (half weight on X, etc..), but saw massive improvements after they helped me tune it. According to them, the autotune is awesome for ballscrew mechanics, e.g. the Z axis, but needs a little help for other setups. As you can see on your own setup, the X and Y is struggling to move in sync, thus giving you weirdness for circles and other angled moves.
After the tune-up, the motors move consistently in around 1 encoder count precision, whereas before they were running around 3-5.

Many thanks for @johannes contribution here. You convinced me to give Teknic a ring and they did just what you mentioned: remoted in to my CNC PC and fine tuned the servo settings while it was aircutting. The results were pretty dramatic - before shot in the background, after shot in the foreground.
Definitely supports the claim that servo auto-tuning works best with ball screw axis, and R&P systems may require additional fine tuning.
This was the EXACT same pocket created via CNC12 intercon.
Teknic was awesome as always.

The fine-tuning was done by a Teknic application engineer remotely. As long as your CNC computer is connected to the internet, they can schedule a remote session to do this. If I recall correctly, he remoted in and used the MSP software to monitor the servos as they were cutting (or might have been aircutting), then made some changes through a hidden (advanced) menu inside MSP and had me re-test the program. Immediately the circular cuts were very smooth.
If you have Teknic servos, I'd suggest calling their technical team. They were kind enough to help me even though they knew I was a hobbyist and only purchased four servos from them.

Thanks, I don't have teknic servos (im still running steppers) but I am having similar issues so I was hoping it would give me an avenue to look into to try resolving my problem.

Thanks I came across that the other day and im at ~1.75 turns per inch and at 3200 steps per revolution and 100,00hz so I should be within good range.

then we need more info on your machine design and contruction
