I made both the encoder cables, first one with shielded cat5 cable and the second time double shielded cat8.1 cable.
Maybe i need to get some of Centroids encoder cable but i don't think it will make a difference.

Well, I have another user that shipped me his control with the same problem. I'll make a cable with Centroid's cable and let you know how it goes.
Did you run all cabinet grounds and shields to ONE point, where the service earth ground comes into the cabinet?

I haven't done that with all the grounds as the cabnets back pannel is grounded to and eveything seems to be grounded fine when i take measurements with a multi meter.
I am in the UK so shipping would be a bit of a problem i think.

As a general rule, in a CNC co tell cabinet, you bring ALL grounds, shields back to one point. You do not just ground to different mettallic objects in a cabinet. You can create noise through ground loops.
Please post a high resolution photo of you control cabinet.
I charge for testing/diagnostic work and I'm very busy right now. Not really taking anything on until after the new year. I can guarantee I'll find it either, without tearing everything out and starting over....and even then...

Here is some photos of the enclosure, the DYN2 drives and servos are working totaly fine its just the DYN4 thats the problem.
I have also tried running it without the DYN2 drives powerd up and it still has the issue.

Where is Acorn?
I am a little concerned with your grounding.
It it were me.
I would remove Acorn, its power supply, DYN4 and only connect the DYN4 to its motor, and only connect Acorn to its power supply, install your encoder cable and JUST run the servo motor. See if you quadrature errors.
Can you please also post a fresh report?

Thanks Marty,
I will post a fresh report tomorrow when i get back in the workshop.
The acorn board is mounted just below where the relay board is.

OK.
Like I mentioned, a bit of work, but if you want to eliminate your wiring, ON the bench, just wire Acorn, its power supply DYN4 (its power) and its servo motor and the encoder cable you made and run the servo and observe.

Hi Marty,
Thanks for your help with this issue, we have now decided to just keep the DYN4 servo for a 4th axis when we make one and buy a 3 phase 1.1kw motor and VFD for the spindle.
We will use a separate encoder for feedback if we need to do rigid tapping.
Thanks again
Phil
