I think the noise is not from the Motor Cables .During the auto tune drive draw current from the transformer .I think if mpu11 restart or reboot duringauto tune then its your transformer probably produce some noise..What is the rating of the transformer .Do you used a new transformer or the existing one....

I did buy a new GE .100 kva 95 volt transformer. Do you think this is too small of a transformer and is producing noise?

Are you using a shielded ethernet cable.

.100 Kva or .1Kva please clear it .Also what is the size of the axis motors????

It is a GE #9T58K0084 0.100kVA 50/60 HZ.
I have SEM MT30M4-38, 26in/lb on X and Y and SEM MT30U4-42 40in/lb on the z. 140v max.

Form the part number Transformer rating is not clear .For the 29lb-in and 40 lb-in Transformer should be around 1000VA or 1Kva

So, my transformer appears to be 1/10th of what it should be? The origonal transformer that was on my machine is a 1.5kva, but I ended up with too much voltage after the bridge/cap to use it. I was told by ajax that it would not work. It was hard to find this 95 volt transformer, but I guess Im on the hunt again.

you can have a transformer made to your specification. i could not find a 3-phase transformer that outputs 86v secondary so a had it made for me in germany (i'm from switzerland) http://www.schmidbauer.net/
you should find a transformer manufacturer in your country.
it cost me roughly 200 euros

PCM what is the voltage Rating of the original Transformer i.e what is the primary voltage also secondary voltage...
Also you may buy new transformer from Ajax
