I guess you will have to swap the board and check it out...

I swapped the board from my G540 system and the e-stop input works on the second board just like it did when it was first wired up to the now faulty board.
I can either use this board on a machine that doesn't need the db25, rewire the e-stop to the green connectors and leave that input faulty, or replace the chip! my anal retentiveness will not be happy knowing there is a bad input.....but I guess I could get used to it! Strange disease!
