Can you create a report and attach the report .zip so we can look at the settings.

To create a report go to the CNC12 F7 Utility menu. This is also where you load the license.

Turn THC to not installed in the Profile manager's THC config menu. If the THC config menu is set to installed without the THC actually installed then the encoder error will result.

Bak, I'm not seeing anything alarming from the report, I'm not sure what your table looks like but 300ipm max rate and .5 accel/Decell nothing to fast.

Can I see the cabinet and the Table your working with? You can attach pictures but a Google photo album would be best.
What kind of motors and drive are you running? Can you post some pictures of each axis drive system?

What type of Plasma cutter are you using? Your THC plots had some interference when the torch wasn't on but clears up when the torch is on.
THC plots I saw when the torch was running looked pretty good.

In this plot the Target voltage looked to be way off from the actual voltage and the THC lowered the torch into the material I'm guessing.
But at least the THC voltage reading was clean. Thats a good start

More Pictures will be great.

Make sure the Hypertherm Communication lines are shielded and not running a long side other cables.

All of Hypertherm's communication cables are all shielded cables with grounds.

Try a rapid test of each axis.

Mark the starting point for each axis before starting the test.

Rapid back and forth and see if you lose position.
At the end of the job when you return to that axis zero position. If that position has moved from where you marked, then you know you're losing steps.
This is a good way to test to see if it's the torch interference or not.

G0 is a rapid move done at the max rate
For example to test X use a G Code like so

G0 X 20
G0 X 0
G0 X 20
G0 X 0
G0 X 20
G0 X 0

Sounds like your not loosing steps when the HYPERTHERM is off

Have you tried cutting with the Torch cable out of the energy chain?
