Hard to tell from the video. It would be a bit clearer with straight line moves. Really the circles are small and the lead ins are also tight arcs. Maybe slow down the feed rate and try a video of straight lines?
But I think you should figure out the obvious issue first. The most obvious to me is that there is slop in the Y. The Y should be solid just like the X. If there's slop then the Y will jerk and bounces back and forth as the feedrate and direction changes. Is there any play in the motor shaft? Or is it solid when the motor is powered but not moving. There is some kind of play between the the motor and the rack. Find it first you must

Did you set the backlash compensation back to zero? With backlash comp set at .04 like in your last report you can get the appearance of a jerky motion as the software tries to make up that .04" when ever it changes direction.

replaces spur gear 24tooth. new 5:1 gearbox. motion is much better but still not good enough. So I going to build a new gantry with a dual motors

You can certainly do that but if it's not setup properly it still wont fix your problem. When you completely remove the motor on the Y axis do you have smooth, fluid motion of the gantry? Can you please post the latest report and a video of it cutting. Pictures don't really help us see what is happening. Post a few "cutting" videos to your Google photos.
