AFAIK, The first thing you do is put in your reference tool and jog it to your tool measuring position. In your case zero on your presetter. Then in the tool setup screen press the button to capture the reference tool length. After that you can set each tools length to zero on the presetter. Each time you move the table you need to reset the reference tool length before measuring any tools you have never measured before. Previously set tools dont need changing.

I am sure others will correct me if I am wrong.

Note that the final objective is to determine the difference in each tools length. Some people do it in a presetting fixture outside the machine. Actual length is not relevant, just the difference between tool lengths.
