make a video of what you are doing.
sounds like the limit switches are not wired to the corresponding axis, for example sounds like X axis is moving to seek home but Y axis limit gets tripped.
currently this is how you have the system configured.

where axis 1 = x, axis 2 = y, and axi 3 = Z.
do you have Z switch wired into input #1?
do you have X switch wired into input #2?
do you have Y wired into input #3?
(and are these prox switches or regular type switch? if prox what type? )
do this...start out with a MUCH simpler setup and use only Home Switch inputs and verify that the X switch is configure to the X axis etc.
wire all of them into one input and define that as "HomeAll"
like this.

this way you don't have to keep track of what switch goes with what axis!
verify each switch action before homing, use the PLC diagnostic app to observe the switch working with the input.

also, edit the limit switch defeat xml file and change the skin number from 67 to 25.
Acorn v5.02 limit switch defeat VCP button got broken.
we were working on making things the same between Acorn and AcornSix and the Acorn limit defeat button got broken but it is and easy fix. applies to Acorn ONLY (not AcornSix)
If your Limit Switch Defeat button is not working, open the limit defeat button XML file and change the skin even number from 67 to 25
