Autosquare not completing <resolved>

Hi All,
I'm trying to get the Autosquaring to work on my machine. I have the Y-Axis motors paired. All NPN NC proximity switches are wired up in series with Input #1 as "HomeAll" and Input #2 as the slavedhomeinput.
I followed the axis pairing and homing guide to the T! The slave switch is being triggered first and the master is about 0.6mm further past. I have the gantry moving in the negative Y direction for homing.
Now my problem arises when I run the homing macro. Z Axis homes fine. Then X axis. Y axis moves in negative direction until the slave switch is tripped. The axes un-pair and then it tries to move the Y master on its own. I can see the Y Machine Co-ordinate changing but I don't have any physical movement. The macro never finishes running because the Y master never moves, thus not tripping the master home switch.
Note, I have the Y Master drive and Y Slave drive ENABLE pins jumpered. (I'm using StepperOnline CL57Y drivers).
I've attached a picture of where the macro is failing to physically drive the Y master to the master home switch. (I pressed Feed Hold in order to stop the Y axis value from changing during the screenshot). When I re-pair the axes manually the drives work fine.
