I think I found it.

Clearpath's system relies on a micro USB cable connection to read and write setup files to the motor.
I think the cable I was using was reading from the motor, but not writing to it.
Thus the files the motor was using were not being updated from the default.

All I did was to use a different cable and it works.

Clearpath setup is so simple a child could do it.

All you need is a GOOD USB cable and to follow the onscreen instructions.
They literally tune themselves.

My only other suggestion to to write to the motor often and make a backup copy to your PC.
