I use dry Teflon Spray for stuff like this, slight rust prevention and no dust or chips sticking on it.
If the bearings are greased correctly, spindle temp is a good indicator of ok preload.

If new SKF are on the way, use them. I am not sure if they have used high quality bearings in Taiwan.

If you have set Z Ref with the probe, manual Z measure at another Z position than that of the probe will not work. If I have to set Z for a tool and do not want to use the probe while a part ist in the spindle, I make sure the tool is selected and drive it to part Z 0. Than I correct its Z offset so...

Maybe you can find a labyrinth ring seal in the right size, they could take more rpm with less friction.

If you mean leaving the bearings on the spindle and in the head, ok. But you must remove the spindle to wash out all old grease.
I doubt it will be the seal, but also NBU15 will lubricate the seal better than cheap grease.
