If I understand your workflow correctly it sounds like Swissi's probeapp might help you. It can deduct pre travel when using a touch probe in conjunction with a tt device.

I think if you are having to ask the question if they will be trouble, they probably will be. I assume we are talking about a skateboard or longboard. I am probably going against popular opinion but I have never had any luck with digitizing and find it easier and more reliable to just draw up a model in cad. Franco did a easy to follow video series about the KBSI about a year ago on his PM mill. I recommend watching them if you have not seen them yet.
