Philip, Try running a copy of the program, with all of the feedrates changed to comparable time-based (mm/min) rates (G98 mode). Either your actual spindle speed is bouncing around erratically, or your spindle encoder is giving erratic readings. If you want to set bit 1 of parameter 11-00 -- which means to set the parameter to a value of 2 -- and it is displayed as "0000h", then you would change it to display as "0002h".

Servo drive logic power must remain on all the time. We run the PC <--> MPU ethernet cable through the console conduit, along with 120VAC power, emergency stop, jog panel, MPG cable, etc. all the time. Not a problem.
Just keep it away from motor power leads that come from a frequency drive or servo drive. Those are your biggest source of noise.

All Centroid controls for the past 30 years have used the same pinout for a DE9 encoder connection: Pin 1 = n/c Pin 2 = 0VDC (COM) Pin 3 = /Z Pin 4 = /A Pin 5 = /B Pin 6 = Z Pin 7 = A Pin 8 = B Pin 9 = +5V (Vcc) That pinout can be found on nearly any Centroid control wiring diagram. The computer with CPU7 board and, apparently, hard disk drive is a step in the right direction.
So are the jog pendant and the encoder cable(s).
The CPU7 board connects to the DC3IO with five optical fibers. If they are missing, you can get replacements from Centroid.
