Usually the Dir/Rev of the steppers is not matching to CNC12.
To test set 5.08 in the wizard for the 5mm ballscrew, unmount the stepper and let the axis move 1/5,08=0,1968"
If the stepper is not exactly turning 1 rev, something is not set up right.

Pinout from Aikron is not the same as Centroid encoder port, you must rewire the Aikron DB9 plug.
Parameter for scales are in the manual, to define an axis as linear or rotary is done in the wizard.

If you want to finetune rev/in use a distance of minimum 1", better more.
With only 0.1 result will be more effected by stick/slip and backlash.
Voltage will have no influence on the setp rate, but use the highest allowed voltage for maximum torque.

If you use manual tool change in Fusion, you will be prompted to change the tools.

If your mill is good, no problem to digitize with less than 0.01mm deviation with the KP3 probe. The smallest tip I use is 1mm diameter. Rhino to convert point clouds to STEP. But you can also mill shapes without CAM if you use a round tip mill with the same diameter as the probe. For simple shapes ...
