sorry for the mix up, we tried removing a line in the program and I accidentally posted the wrong file, here's the file we used and where it crashed

The M3 line you added just starts the spindle. It does not stop movement. Before the added M3, you were at X-18.5. You started the spindle M3, and then fed the machine to X0. That is because with a moving table (stationary spindle) the table movements are opposite of what a moving head does. I have the a simialr issue. XYZ are all on the table with a stationary spindle. I have set my limit switches home to be X0 table all the way to the left. Y0 table all the way out toward the user, Z0 table all the way down. All my axis work fine when gicing manual commands and running the homing cyc...

OK, so we got the Z crashing into the table figured out, but still no answer as to why the graph in CNC12 is showing mirror opposite to what is actually being cut on the table...
