This looks like a classic case of loosing steps, either from noise, or overdriving the steppers.

Overdrive means asking your motors to deliver more torque than they are capable of either by too fast acceleration (or deceleration), or pushing too hard in a cut.

There Is also the possibility of a mechanical problem like a coupling slipping under toque.

It all depends on how you are going to program them. You have to use them in your CAM system the same way you measure them. You can have multiple tool offsets for each tool to accommodate both options on the middle and right tools.

If you are peck tapping without problems in aluminium, then my guess is chip packing in steel. Add more pecks, change to a different tap (geometry, coating, manufacturer), use a different tapping fluid.

I suggest you do your testing using Intercon before adding Fusion into the mix. Post a new report so we can see your tapping setup. Initial guesses are it's either chips packing in the flutes, or the index pulse is not registering correctly and you are splitting the lead when re-entering the hole.

I'm sure you've checked, but have you tested in wax? If there are any inconsistencies in pitch from an incorrect encoder setup, you could be "pulling" the last couple of threads.

This assumes a tight machine and spindle. Slop in either or both places will decrease the max feed. However a good rule of thumb is increase chip load to reduce chatter.
