The signal GND on the drive should connect to one of the COM terminals on the Acorn or DB25 breakout board (pins18-25).

Take a look at S15032. It's not the same drive, but the control signal wiring to the DB25 is the same.

I think you have most of the connections figured out. According to the manual X3 is by default
programmed to be the fault reset. I'm attaching a draft schematic of the connections described in the manual.

If the stepper drives were working when connected to the terminals and not when you selected DB25 then the Enable signals need inverted when using the DB25. On these, like most stepper drives, the "Enable" signal is actually a disable signal. So if you selsct DB25 and want to use the enabl...

No the Auto-squaring enable jumper isn't necessary with the AcornSix board as the enable signals are handled slightly different than on the Acorn.
You can follow schematic s15145 for connecting ClearPath motors to AcornSix.
