You'll find the input and output assignments in mpu.plc. You'll need to scroll down a little bit but they still somewhat near the top of the file.

I think you've gotten a few orders of magnitude off on the capacitance required. For less than 2V ripple, you need greater than 8 millifarads. Those are all microfarads. Peak voltage after the full wave bridge will be 36 Vrms * sqrt(2) so you'll end up with about 51 volts peak. You will need a bulk capacitance to clean up the resulting choppy waveform. For my idea, the acorn 4 axis would do you fine. I don't think multiple axis software pairing is an option and it sounds like you need to pair 3 different axis's.
