I spoke to the PLC Wizard and we figured out that you are using the wrong PLC program. On Centroid_<BOARD>_Mill_SpinBrake PLC programs OUT9 is spindle brake rather than Z-axis brake. I suggest switching to Centroid_OAK_Mill_Standard PLC and bringing over any modifications you may have made.

How do you have the brake wired? You can either control the Z brake from the drive itself or from Oak. You may have the parameters on the drive configured incorrectly or it may be a wiring issue or something else entirely. Centroid G Code processor accepts ; and : as comments. Using ( ) for comments is not supported. I would expect that to cause some problems when trying to run with a Centroid control.

Yes, axis pairing via parameter 64 should work just fine.
I do not believe we have implemented direct ecat communications from the PLC. I can see reasons why but also reasons to not do so.

I mean it would not matter if you overwrote it with an identical PLC but in general, yes. I would however update the PLC from time to time in order to make use of new features or get compatibility with new accessories.
