Mach still "running" in E-stop, so far conversion going well

Greetings all,

I finally have all 3 axis running on my Bostomatic mill conversion, one of the unresolved issues is that in E-stop, the machine stops (e-top relay kills the Glentek drives as well as dropping 24vdc to the GPIO4D)) yet Mach appears to be running in the background. (not fully following the program)

I see the encoder counts clicking away when I hit E-stop and when I come out of E-stop the display for position keeps counting with no motion.

Feed Hold works perfect, machine stops, no movement of display counters for position.
