Strange symptom though, driving down the commanded signal so much. The output was probably oscillating. A sine wave would likely display on an oscilloscope. A meter on VDC will just show the average. The Vm voltage is higher than I would be comfortable with. ALLIN1DC can provide full Vm (100% duty cycle) to the motors if maximum current is requested. A maximum current move occurs in autotune to measure accel time. I suspect the Anilam drive did not provide full power in order to stay within moto...

Did the previous control have a transformer? The motors indicate 140V maximum, but you have 165VDC bus. This system should have a step down transformer to get 100-120 DC bus for best longevity. It is determined by the current output of the line drivers. Usually the line driver IC is some variation of 26LS31 (quad package). The PC ground has to be at the same potential as the ACORN ground. The Ethernet cable shield connects them. If the incident tried to push ACORN potential away from PC GND, there is a ferrite bead on the BeagleBone that may fail. Problem could be something else. It was what came to mind that is close...
