review the plc diagnostic menu instructions, sounds like you forced them off and didn't put them back to normal state.

maybe , probably. depends if you bury the spindle going full speed on all axes at the same time...with every accessories on full blast.
do you plan on doing that? if not, you'll be fine.

sounds like you just need to locate these features relative to another point on the object. then you will know where to place the geometry in the cad model. this is pretty easy.
