I also have a 3 axis bed mill. I think having nearly everything disabled until you home is a good idea. I can offer some observations: I converted a Prototrak DPM bed mill to Centroid control using an ALLIN1DC board. For exactly the same reasons you want to. That is exactly what I did (modify the original 48t pulleys). I believe I posted up pictures in the build thread I referenced earlier.
